Files are deleted:

RENEE/workflow/rules/paired-end.smk

Line 381 in 10ace58

rm {params.prefix}.Aligned.out.bam

RENEE/workflow/rules/single-end.smk

Line 432 in 10ace58

rm {params.prefix}.Aligned.out.bam

They should be kept.
Also ensure that the correct BAM's are used to generate the bigwigs.

add a flag to optionally keep this file -- useful for sashimi plots, but large
