Hi, I used "unknown_circle_reads_1.fastq" and "unknown_circle_reads_2.fastq" in the tutorial. Can circle-Map process third-generation sequencing data?

Can you share the bam file so that I can give it a look?

I solved the problem with the files in the "Circle" folder, although I don't know what the problem is yet.
I have another question, can circle-Map handle three generations of data?

With "three generations" do you mean long-read sequencing?
