Reduce memory consumption in fastq_g2p

This step didn't get checked in issue #393, and some of the large samples failed when they used more than 100MB. The sam2aln step in the mixed HCV pipeline is also using more memory than expected. It might need to use a semaphore to throttle the multiprocessing pool.
